running rossetta 4.9.8 fulatom relax dec7485_1_24_2.pbd432_18_0 when it started the protien broke up. It ran this way for two hours braking at various places before doing steps. When the program is running it required 101m of real memory and 695m of virtual memory. I am using a 2ghz,2.5ghz dual processor G5 with OSX10.4.6

It takes a long time with that type of workunit before you see any steps showing in the graphic. In fact it may take about 4 hours+ before it completes the first model. You may not see any movement at all for a few min. Be patient, most of the problems others are having are not affecting the Mac systems.
